Hi, unfortunately I don't have any further suggestions: looking for information about this problem I just found an article referred to the connector (www.nav-connector.com/.../How-to-update-Production-Dynamics-Connector-from-Development-environment) which states that the error can also be related to entities Metadata ID which has to be unique.
Have you considered to open an incident to ask for Microsoft support about the case?
